Hoping someone knows of this book

I've been an avid reader for as long as I can remember, and as such have read quite a few books. Of them all, there is only one that continues to bother me as I was never able to finish it, though I wanted to. This was a decade ago, give or take a year.

I only ever made it through about the first third or so, but this is what I remember. It was the first book in a fantasy/sci-fi series. The story takes place in a post-apocalyptic Earth. There were safe rooms made across the globe, which housed a few people in stasis each (children if I remember correctly). The main character was put in one of these rooms by his father along with a female friend (I think). Fast-forward X amount of years and they are awakened by a deformed human who is later revealed to be the main character's father. They begin to explore the new world, met up with a few other people, and (I think) the father dies along the way.

That is all I can remember. I know it isn't much. I was maybe 11 or 12 at the time of reading and was visiting extended family. The book was picked at random from the public library and I never bothered to write down the title. If anyone has ANY idea at all, I'd be most appreciative. Thanks in advance.
